On the path to righteousness, one must be willing to leave behind anything that may stand between you and your goals: fixing what's been broken for longer than you've been alive often means wiping all of it clean, granting you a brand new slate upon which to build much better foundations.
Lysandre, of course, sees this as a meager price to pay for what he's meant to do. It doesn't make the thought of losing his pokémons any easier, but it's a pain he can sublimate into something greater, something beautiful – and isn't that what matters most, in the end?
