It's no big surprise that the Team Skull hideout would be infested: there are bug-type pokémons everywhere in there already, what with Guzma refusing to do anything to dissuade them; the real surprise is how many of the grunts are apparently afraid of rodents.
"They're just rattatas, literally the easiest pokémons to deal with," Guzma says, after the third complaint because one got into the food supply or whatever, "why don't you catch them if they bother you so much?!"
Two weeks later, every grunt in Po Town has a rattata or raticate on their team, and the hideout is more infested than ever.
